The operation began in Kileleshwa where the Shell Petrol station and a Java outlet were flattened on Monday morning.
A residential apartment next to Shell Petrol in Kilelelshwa is also earmarked for demolition.
The exercise will follow the river path all the way to the National Museum.
In Westlands, Nema is expected to tear down the iconic Westgate Mall and Nakumatt Ukay which have been found to sit on riparian land.
In Kamukunji, a number of structures built along the Nairobi River at Gikomba area are expected to be brought down in the ongoing operation.
Lang’ata, Nairobi West, and South C have suffered from flooding caused by several buildings built the riparian land.
Many of the buildings targeted in the ongoing operation were flagged off by the parliamentary committee on environment and natural resources.
The committee had in June listed several city buildings that have been put up on wetlands.
Areas listed in the report include Limuru Road, Spring Valley estate, Globe Cinema Round-About, Parklands, Fuata Nyayo estate in South B, and Village Market.
Some of the proprietors of the affected buildings have since sought court orders stopping Nema from tearing down their property.
