Janet Muthoni Ouko, who is the County Executive Committee (CEC) member for Education said she had decided to leave Sonko's administration to concentrate on other interests.
Ouko said her work had been hampered by several challenges including the fact Nairobi county has very few schools compared to its population.
She becomes the second member of Sonko's Cabinet to resign after Deputy Governor Polycarp Igathe resigned in January last year.
Prior to joining the Nairobi County government, Ouko was an activist championing education reforms.
She later unsuccessfully sought the Jubilee ticket to contest Nairobi Women Rep's position.
Sonko had also included her in her shortlist of potential running mate before he finally settled on Igathe.
